I think the way it affects the Halsey/Keys relationship is minimal. However, it certainly affects the Cortana/Keyes relationship. Considering she was constructed from a flash-clone of Halsey's mind, Cortana has to know this information....so, this certainly changes the context of what Cortana says when either Cpt. Keyes or Miranda are present. In Halo: CE when Cortana said "The Captain...he's one of them!" on the level Keyes, was it of surprise, or general distraught for his death?
