yes they can be. I don't have any skill enhancing ones though, so not sure if they can be. I also just did a quick single player one, not sure about multiplayer.

raptor00:The location of the skull for "Mission 6: Dome of Light" is in the hanger right behind your base. Thanks, added it to the list.

From what I've seen so far, is that each mission is started with them all deactivated, with the option to activate them at any point. Once activated, they cannot be deactivated through the duration of that mission.
